Quite the other way around, in fact - at this stage in the game, you should have almost a whole game's worth of flags that will be called upon by various conversations, infolink messages, and eventually the end-game cutscenes. You underestimate to what a degree The Nameless Mod reacts to your choices and actions
I just figured that out, can't do anything else now other than Blow up the Space Station also noticed while there, I tried to multitool a gun turret and the game froze, happened 2 times.

Just saved a second before this happened, on PDX play through and this time my save game isn't frozen, it takes a couple of seconds before I get this error.
